I hate to keep picking the same nit, but you're not using the words I want to hear.

When a return is e-filed the originator (your CPA) gets a confirmation from IRS that the return has been accepted and will be processed. Did he get that notice?

Hmmm. I guess that since I mentioned that the IRS representative found the e-filed return, it answered your question. He never mentioned anything about the return not having been "accepted." However, I will certainly specifically ask my CPA the very question you mention.
