DB2: The affair with Paula Broadwell apparently started when Petraeus was serving in Afghanistan. If so, then it would have come up during his FBI background check before becoming CIA Director. Why was it OK then but not now?

I believe that for this type of position the security check is not done by the FBI, but by another three-letter agency (DSS) whose sole job is to do security checks.

In my limited experience (only on the receiving end), there is no direct focus on extra-marital affairs. It might come up tangentially, more or less by accident, but they are not specifically looking for "immoral" behavior -- that would disqualify half of the CIA! Instead, most aspects of the investigation are designed to reveal whether the subject could be blackmailed for anything, or has ever shown poor judgement. Blackmail is the #1 way to coerce a person into betraying his country, his employer, and his beliefs.
