I had purchased some shares with Datek and later transferred them to Scottrade. Microsoft Money calculates the cost basis as of the day of transfer, instead of the day of purchase.

What is the correct way of calculatign the Capital Gains on these shares?

For tax purposes your basis is what you paid for them, including commissions. If no one here can tell you how to fix the MS Money figure, you might want to see if you can find an MS Money users group.
