Kurt I have had accounts at Schwab and Vanguard. I have noticed some differences in how those two brokerages handle things in Quicken 2012 Premier. So depending on your brokerage, there may also see other differences.

If I understand you correctly, I think your problem is quite simple. When I download and accept transactions I get the "c" just as you report. To get the "R", it is necessary for me to click on the Reconcile icon that is on the row at the top of each investment register. By default fresh out of the box, that icon may not be present - but you can put it there easily. Right Click in the Tool Bar and choose Customize. Add or delete icons as you wish.
