Long story short, the "Final" filing checkbox at the top of last years form 1065 ended up checked.* Do I need to refile or not? Are there any ramifications I need to be aware of?

I'd just go ahead and file the next return as usual. The IRS is probably thinking that last year's return was the last your partnership would file.

The worst case I can think of is that the IRS will ask you to explain what is going on. The explanation you posted would likely be just fine. Maybe leave off the "DOH!!" part. ;-)
