No extra cost (or should not be). This is a guaranteed sale to the dealer, they do not have to fiannce the dealership's ownership of the vehicle in inventory while they wait for a cutomer to come along. Seems to me the way you have approached it should allow you to be getting the best possible price - no commission saleperson, minimal costs to the dealership, etc... Assuming you haggle them down to the minimum cost.

My wife ordered her Jeep Cherokee as a factory order, no problems, great price. Most people don't like to do it because you have to wait, and it can be awhile. No instant gratificaiton. Most dealership don't push it because they are trying to push the inventory they already own. But there is no reason not to do a special order, just be a bit patient. I think getting exactly the options you want (and not paying for any you do not want) is well worth the wait.

Good luck.
