Standalone apps aren't affected by your browser settings.

So far as I know, there's no automatic way to enable Java on a site-by-site basis.

However, the enable/disable happens immediately, as soon as you click the checkbox.

So when you visit those sites, you can:
1. Open preferences,
2. Enable Java, and leave the preferences window open.

Then, when you're done, just disable Java again.

You might be able to create an AppleScript or Automator action to do this.
