the two places that are too far (Statue of Liberty and Bronx Zoo) are both on the 2.

The #2 is an express line and the last stop in Manhattan is Wall St/William St. While you can certainly walk over to Battery Park (the southernmost tip of Manhattan) to see the harbor and the Statue of Liberty (and/or take an excursion to it), if you transfer from the 2 to the 1 (the local), you can get off at South Ferry. (That is also where you can get the Staten Island ferry which chili mentions in her post.)

The N,R and W trains also stop at South Ferry.

If you do plan on taking a boat excursion to the Statue, note that several of the tour companies allow you to buy your tickets in advance on-line.

As far as the Bronx Zoo, it's a fairly long trek from midtown. It's about 19 stops on the #2. The #5 also goes there and it's a few less stops (total of about 13) on that line.
