Underwithholding penalty is essentially interest on the unpaid taxes. Other than the pain of writing a large check to the IRS there are no additional issues.

The underwithholding penality is not a trivial calculation and the interest is calculated daily therefore until the payment is received the interest continues. TurboTax is likely very close but given the balance changes daily it is unlikely that it will be exactly correct.
