I do have a pile of dirt that can be used to fill in holes and can probably skim down the mounds, but what do I do with the roots?

I would be careful about covering up the roots with dirt. I have seen a few times people putting raised flower beds under trees. Looks beautiful, but then over a few years, they have ended up suffocating the tree by covering up the roots.

What you might want to consider is building a deck around the tree/root area.
