"As for Neo's big fight with the Smiths, it is pointless in the sense that yes, Neo could've flown away at any point. "

After considering, I have a new take on this - Neo doesn't fly away earlier in the fight because, after his death in M1, he's never lost a fight (I'm making an assumption but I feel a good one). He's never had to run - he can stop bullets and take out three agents at once.

But now M2 gives us a character that Neo can't defeat in 'normal' combat. And again, in the black building, the fight doesn't end with a bunch of bloodied smiths but, in essence, a 'fleeing' Neo - again he was unable to actually defeat them, and needed the craftiness of the Keymaker to pass that section.
