My guess is it is a gene that is supposed to make the plant (or animal) it's inserted into, better for the environment.

For instance, one "green gene" would be that one inserted into soil bacteria so they can convert mercury into a less toxic form.

Of course opinions differ as to whether this is actually better for the environment to go introducing mutant bacteria into the ecosystem.
